Before I start let me say I googled this and checked the archives; it may have happened before but there were hundreds of hits... Apologies if this has been asked before.
Pd is not saving my Audio settings. I select ASIO and change sample rate to 48000 and lower the latency, turn off input which I'm not using, and click OK. Close Pd, open it again, input is on, 44100, former latency, ASIO not selected.
I thought it used to remember my settings... I mean it should, right?

OK, for some reason it's working now, but it deletes my MIDI input selection each time... is this normal? It gives me the message regarding being dangerous in Windows when I select it.

Hmmm, not working for me either. (I don't have any MIDI gear so MIDI handling breaks easily in Pd.) You should get the warning message all right (windows MIDI input handling is done in a way that makes it possible to crash your machine!) but if you still want it, Pd should be letting you have it.

I am observing a similar problem. When I setup a startup path and command line options in the startup menu, PD prompts "can't load library" on the next start, but I can't clear the startup path or command line options. On the other hand, PD does remember changes, but it won't let me delete the line. So even if I delete the line and click "Save all settings" and "Apply" PD will restart as it did before the changes have been made. By the way, when I select ASIO or WDM, PD just crashes. I am using an AMD 1200+ under Windows XP and a Hercules FW 16/12 Firewire and/or an EDIROL UA-5 USB Interface card. Who knows what to do?
