Have you tried to run it by having PD as the command to run? I think you will have to put the fully qualified path there to the REAL application for this to work.
Sorry, what you mean is i should open pd in this way:
Pd-0.39 -lib Gem
instead of this:
open Pd-0.39 -lib Gem
?

Then, I launch Pd from the Terminal with this command:
open Pd-0.39 -lib Gem
which opens pd, but without any message about Gem.
