This is normal as the app is running using the Wish app from the command line on OS X. I haven't been able to find a way to change it or to set the icon. There may not be one.
You can also build a mac app without installing:
make app

after compiling pd-0.48-0test6 on OSX 10.5.8 with ./autogen.sh ./configure make make install
starting pd in Terminal
everything seems to work
only confusing thing: in the menu bar it says "Wish" instead of "Pd".
probably a (very) minor 'problem'
