Those installation instructions refer only to versions of Pd that are not application bundles or part of an all-in-one installer. Use version 0.37 from Miller's site and put Gem.pd_darwin in the pd/extra folder and use -lib Gem. That will work fine.
I suppose an alternate method would be to put the exact path to Gem.pd_darwin in your .pdrc or script.
