Is there anything one can do about this besides turning off the connection beforehand on [comport]?
Obviously this wouldn't help if you do it by mistake ...
To my knowledge (and others already suggested it) this has been fixed in [comport]. It works for me on Ubuntu 14.04 and Debian 7, i.e. Pd does not crash when I unplug the USB cable of the Arduino board. Tested with old Aduino NG (uses an FTDI chip) and current comport from svn / git.
Maybe your version of Pd-extended comes with an older [comport]? If I'm not mistaken, it got fixed in 2012.
