ouch, you are mixing two different build systems. in brief, you should do
EITHER $ cd ~/pd-0.46-7/ $ ./autogen.sh $ ./configure --disable-portaudio --disable-portmidi --no-recursion $ make $ sudo make install
OR $ cd ~/pd-0.46-7/ $ cd src $ make -f makefile.gnu $ sudo make -f makefile.gnu install
running autotools and then switching to makefile.gnu is discouraged, as you are effectively building the src/ parts with makefile.gnu and the extra/ parts with autotools.
