I just got your distribution of version 0.39 and that did the trick; preferences are now saving as expected.

There were some bugs in settings saving in Pd 0.38... try the 0.39 test version and see if you get any better satisfaction...

.. it's an invisible file, so you have to use 'find' in the menubar to open it.
ah, also in finder on osx you could use (at a shell of your choice (bash, tcsh))
[localhost:~] defaults write com.apple.Finder AppleShowAllFiles ON
then quit finder (or hit relaunch) -- all hidden files will be visible.
if it's not there, maybe you have to get it from sourceforge or something
