That's right. There should be no config.h and no config.h.in. But I've noticed that you have to really get rid of all of autoconf's temp files before re-running autoconf with the fixed configure.in. I'm not sure update -d really does this. My favorite method is "rm -rf" :)
Nope, still no joy yet. Just in case update -d didnt work I "browsed the CVS" and did not find config.h.in
Its: autoconf; ./configure [options] right?
