Nope, I cleared out all those directories and recompiled pd. Still get that message!

seen this one. i think youve got some orphaned files somewhere..
try rm'ing /usr/bin/pd* /usr/local/bin/pd* (files) and /usr/local/lib/pd/bin /usr/lib/pd/bin (dirs)
and starting anew
