You need to point it to your Pd headers
./configure --with-pd=/path/to/pure-data.git

I did not want to bother with FTGL so I excluded all text related classes in the built target.
The compiler throws three errors all in
GemSetup.cpp:
s_stuff.h no such file or directory
and
sys_searchpath = namelist_append(sys_searchpath, mypath, 0)
sys_searchpath was not declared in this scope namelist_append was not declared in this scope
Sorry if I ask for something obvious. Any help with this, very much appreciated!
