I think that's a mistake and probably a leftover when I last worked on the menus, mainly for macOS, or from deken. Is the menu listing the same for both menus?

I've noticed there are two equal preferences menus on Windows and Ubuntu.
File->Preferences Edit->Preferences
Is it intentional or some leftover after a change?

Sorry, I see you already said they were equal. In any case, I looked at pd_menus.tcl and it's clear this is an un-needed duplication. I've removed the section that adds the menu item to the Edit menu.
