You are right sort of this happened what you described, but no system upgrade just 0.48 installed from the ubuntu software installer and 0.49 was compiled from source.
After a fresh install all works fine as a charm.

this is pretty weird.

the only possible reason i can think of why this would happen is, that
you are using a newer version of Pd-GUI (>0.48.2) with an older version
of Pd-core (<=0.48.2).

this might have happened if you
- are using the debian/ubuntu packages of puredata
AND
- upgraded from an older version of ubuntu

newer Debian (and ubuntu) packages (starting with 0.49.0-2!) have
supposedly fixed this issue, by applying more restrictive dependencies.
