The only reason I use gnome/compiz instead of gnome/metacity is to get around this problem. With Compiz the dialog boxes show up as I expect them to.

Hand raised, gnome/metacity.  I am, in fact, irritated with confirmation
dialogs of any kind, and for me losing the confirm-close dialog alone
was worth the trouble of installing pd-extended.
