Or even simpler, you can use the folder name as a prefix to the object name, then it'll work without changing preferences, i.e.:

myprojectdir/my-project.pd
myprojectdir/toolbox/nicetool.pd

Then in your my-project.pd patch, you can just type:  toolbox/nicetool
