You choose the amount of inputs and outputs in the Media->Jack menu
item. You can choose as many as you want for jack, I think.
Then use qjackctl to connect inputs and outputs with other software.
You can also make qjackctl remember your connections in "Patchbay".
I think you need to enable "Activate Patchbay persistance" in qjackctl
-> Setup after you've made a Patchbay settings file.
